If the upper atmosphere is is very thin, why do space vehicles heat up as they enter the atmosphere?

Its not the thickness that counts, but rather the composition of that part of the atmosphere. For example, that upper part of the atmosphere might be hot because of thermal elements, but not necessarily the thickness.
