Dalton's atomic model holds the fact that every thing is made of atoms while nuclear atomic models states the sub-atomic particles which includes protons, neutrons and electrons.

Also Dalton's atomic theory refers to atoms as the smallest indivisible component of every matter. However the Rutherford's model also known as the nuclear model explains that atoms can be divided into sub atomic particles.
