The reason why Polonius' death bothers claudius is because (2.) it could have been him.

In Hamlet, Hamlet finds out that Claudius, his uncle, has been the one who murdered his father and he wants to get revenge. Hamlet directs a company of actors in a play that shows how a king is murdered by his nephew in order to let Claudius know that he will seek revenge for his father's death. For that reason, when Claudius finds out that Polonius has been murdered, the king understands that Hamlet was trying to stab him and not Polonius. As a result, Claudius decides to send Hamlet away and, at the same time, he gives orders to kill his nephew.
