How did American Indian populations numbering in the millions fall under the dominance of much smaller groups of Europeans

    The Native Americans didn't have as strong weapons or armor, they also didn't have immunity to the diseases that the Europeans brought over as carriers.

    In short:

    Their simple weapons couldn't pierce metal armor and then their population was drastically decreased through means of accidental biological warfare.
